Why was Engineer in cryo?!

At the end of the movie- the Engineer turns on 'manual pilot' and hops up in the Giger Chair to presumably fly to earth. Why then was he still in cryo when they found him? I mean, if they set the course to earth and set the ship to autopilot before entering hypersleep, why did the Juggernaut not leave?!?! Even if they All died, would the ship not have left anyway? So yeah- why is the Juggernaut still sitting there 2000 years later when the course had been laid and everyone had gone beddie bye?

I know David says they were 'in the process of leaving' but wouldn't sleeping be the very LAST part of that process?!
